There is so much flexibility in the visual configuration of Navigation and the side-bar, but I find it incredibly confusing to distinguish between each layer / section / app / 'home' page / and other elements... It's not a clean, intuitive, and simple GUI experience, I'm afraid. For example I'd like to see a 'home' app/page/button that ONLY shows me what I want to see, and allows me easy navigation away from there.
